Once in finals do you start over in points or just keep what u have an keep the ladder going?

Also if you get bumped off the final 6 list does another clan join up or is it then the final 5?

Yes you keep the points.

About your other question:

"...Due the skillpoint system it is possible that you lose so many points that you get out of the top 6. This will only affect the final season result but nevertheless you play the whole finals and no other clans will join the finals.
